YES there IS a save as PDF option in iBooks

From Main Menu Bar, with your document open, choose FILE menu, then PRINT. From Print window, bottom left corner, click PDF button. Choose any of the options from the PDF button including Save as PDF; Open PDF in Preview, etc. HINT - this PDF button appears in EVERY supported App in the Print Window.
